Are assumptions always dishonest?
I have read in many places that sciences of all fields use assumptions(i.e uniformitarianism), but this assumption has made predictions that ended up becoming true.

No, unless they are asserted as true with no facts. Gravity is uniform on the surface of the earth is an assumption, but one based in a lot of empirical data.

In terms of Universal propositions, all is presumptuous.
When carried through in good faith, what else can we do?
If our finite brains are still evolving, we cannot expect total truths.
Contemplations that are really ad hoc need wariness!

Only if they are used dishonestly. If they are used to deceive, or force a desired outcome that would be dishonest.

If I make an argument and state my assumptions up front, that is honest.

For dishonest argumentation, see "Kalam". The premises have unstated assumptions in them.
