First understand where it comes from. They think that prayer is the answer to anything and in reality it is nice that they will pray for you, even if it won't do anything. You can always say something along the lines of "Thank you. I don't believe in prayer, but I do appreciate the sentiment" or just a simple "thank you." I don't recommend disrespecting prayer by saying something along the lines of "thanks but no thanks" or "thanks but it won't work" because then you just perpetuate the stereotype of bitter, religion-hating atheists. Also, just as we want respect from theists for our lack of beliefs, they deserve our respect no matter how absurd their beliefs.
